BeautifierPlugin incompatible with TinyMCE

How is %CODE% macro supposed to be used with WYSIWYG editor? When I insert into editor following text:

%CODE%
line1;
line2;
line3;
%ENDCODE%

I get this in output (either everything on one line, or literal <br /> is visible ):

<br />line1;<br />line2;<br />line3;<br />

One can use System.JQueryPlugin#5_Chili instead for new topics, but what about old topics?
