The %REGISTRATIONGROUPTYPE variable is set in DefaultPreferences and cannot be overwritten in Main.SitePreferences unless all of the UserRegistration is moved to the Main web ... which people normaly don't do.

Basically there is no need to set it in DefaultPreferences. Note that we don't want to configure stuff in System web. It kinda is supposed to be a read-only place with all customizations going into the SitePreferences of some sort.
